چکیده

This thesis presents a computational and algorithmic method for the analysis of high-resolution transcription data in the budding yeast Saccharomyces cerevisiae. We begin by describing a computational system for storing and retrieving spatiallymapped genomic data. This system forms the infrastructure for a novel algorithmic approach to detect and recover instances of same-strand overlapping transcripts in high resolution expression experiments. We then apply these algorithms to a set of transcription experiments in budding yeast, Saccharomyces cerevisiae, in order to identify potential sites of same-strand overlapping transcripts that may be involved in novel forms of transcriptional regulation. Single-cell phenomics in budding yeast.

The demand for phenomics, a high-dimensional and high-throughput phenotyping method, has been increasing in many fields of biology. The budding yeast Saccharomyces cerevisiae, a unicellular model organism, provides an invaluable system for dissecting complex cellular processes using high-resolution phenotyping. Moreover, the addition of spatial and temporal attributes to subcellular structures ...

Endogenous Transcription at the Centromere Facilitates Centromere Activity in Budding Yeast

BACKGROUND The centromere (CEN) DNA-kinetochore complex is the specialized chromatin structure that mediates chromosome attachment to the spindle and is required for high-fidelity chromosome segregation. Although kinetochore function is conserved from budding yeast to humans, it was thought that transcription had no role in centromere function in budding yeast, in contrast to other eukaryotes i...

Structural and functional dissection of Mif2p, a conserved DNA-binding kinetochore protein.

Mif2p is the budding-yeast orthologue of the mammalian centromere-binding protein CENP-C. We have mapped domains of Saccharomyces cerevisiae Mif2p and studied the phenotyptic consequences of their deletion. Using chromatin immunoprecipitation (ChIP) and electrophoretic mobility shift assays, we have further shown that Mif2p binds in the CDEIII region of the budding-yeast centromere, probably in...

Dissecting cis and trans Determinants of Nucleosome Positioning: A Dissertation

Eukaryotic DNA is packaged in chromatin, whose repeating subunit, the nucleosome, consists of an octamer of histone proteins wrapped by about 147bp of DNA. This packaging affects the accessibility of DNA and hence any process that occurs on DNA, such as replication, repair, and transcription. An early observation from genome-wide nucleosome mapping in yeast was that genes had a surprisingly cha...

Correction to Supporting Information for Eser et al., Form and function of topologically associating genomic domains in budding yeast.

The genome of metazoan cells is organized into topologically associating domains (TADs) that have similar histone modifications, transcription level, and DNA replication timing. Although similar structures appear to be conserved in fission yeast, computational modeling and analysis of high-throughput chromosome conformation capture (Hi-C) data have been used to argue that the small, highly cons...
